A zoo official said the three female seals saw their chance and swam away in the high waters. One later returned, while a second was captured north of the city.
"We are in hot pursuit of the third escapee," the official said.
A fourth seal, the only male specimen in the zoo on the banks of the River Vltava, declined to join the break-out and stayed in its tank.
Days of heavy rains swelled the Vltava to record levels this week and threatened to flood the ancient Old Town Square. Tens of thousands of people have been evacuated and dozens of others were trapped in their homes and had to be rescued.
